Two Piles of Babies?

So long story short we got 3 mice from the pet store all suppose to be female. One was a male. We separated our two girls from the buck. Our one mouse Ruby was noticeably pregnant. We kept her with her loving sister Fluffles.

So Saturday night Ruby gave birth to her babies. Saturday night before we went to bed she still looked like she swallowed a golf ball. Next day thin and squeaking of baby mice.
Although we did go in to feed her and her sister and pet her when she wanted the attention we did not touch or make any gestures toward her nesting box. Nor did I peak inside (despite my curiosity).

So, I waited until yesterday evening. (That is just about a full 4 days) I took both of my girls out of the cage and move them into the other room to play with my husband. **The nesting box is a box used for plastic sandwich bags. I cut a entrance hole and the top is closed but can be partial lifted open. I was in hopes this will give me access when I needed it without overly disturbing the whole nest.** When I lifted the lid I got another surprise. I move the ridiculous amount of bedding and fluff with gloved hands and found 3 healthy baby mice on the far left side of the box. I did not take them out or move them. Concerned that there could have been ones that the mother culled I continued to carefully move the fluff around some more and on the far right side of the box I found another group of at least 4. These one are smaller but look healthy? I found no culled babies in the nest. I did not take either group out of the box. I simply put the nesting box back, spot cleaned the cage, and put the females back in.

Any idea why the mother would separate them in this way or why this was the case? I would love any thoughts?

It could just be a simple case of mum accidentally separating them, but it also could be deliberate. Mother mice have a keen sense to tell if the babies are weak/sick. Sometimes she will abandon the sick babies to make more time for caring for the healthy ones. Can you see anything wrong with them? Do they have milk bands? If shes still feeding them I would just let her be, but keep a close eye on them to make sure they are getting looked after. If there is something wrong with them mum will most likely 'take care of things'.

When the babies are only a few days old their skin is still translucid, meaning you can see the milk in their stomach to make sure they are getting fed. I'll attach a photo of one of my litters:
The baby on the top right has a very clear milk band

Ok so last night nest check went better. I was less nervous since mom and nanny tolerated my nest disturbance the first time. They were all huddled together this time and there were two that I missed yesterday. So 9 extreamly cute little baby mice. I was not able to get a picture since I did not want to handle both them and my phone. I could see some milk bands Very Happy I did get a picture of what they have done with the nesting box though....and a picture of the adults both Ruby (gray) and Fluffles (Carmel and white)
